For 3 years I commuted by train everyday from Kanagawa Prefecture to Saitama Prefecture, passing through Tokyo from one side to the other, for work. The trains were, fast, efficient, clean, quiet and relatively comfortable if you managed to get a seat. Sometimes even comfortable enough to sleep.
